New light fixture wiring issue electricians

Hi all,

So I'm currently in the process of replacing a light fixture in my kitchen that has two switches, one on each side of the room. There were only two wires from the junction box connected to the old fixture. I noted what I thought were the hot (red) and neutral (white) wires and the fact that no ground was connected to the old fixture (bad?), then went ahead and removed the old fixture. The only potential complication with the removal was that the hot wire was shoved pretty deep up inside the junction box and took a bit of work to get it out.

I hung the new fixture, actually attached the ground to the bracket, then connected the wires from the new fixture to the wires in the junction box. At that point I flipped the breaker and flipped the light switch a few times, with nothing happening. Pretty much all of the appliances and outlets in my kitchen are on this particular circuit and for whatever reason, now only half of them appear to have power. I checked with a voltage tester and there is voltage running to the light fixture, no voltage to the stove, microwave and an outlet near them, the refrigerator and an outlet near it are working completely. Amongst other things, I am confused about how part of a circuit seems to be working and part is not. Does this sound like I just knocked loose a connection in the junction box, or something more serious?
