Debt collection of a ridiculously small amount personalfinance

I just found out about a debt reported by a collection agency of the total of $88 from my last apartment complex. I was notified of this by mail last year, and because the charges were for something that was incredibly asinine (they charged me a $88 fee for cleaning my refrigerator at move out), I chose not to pay it and move on.

However, when applying for a new apartment, they wouldn't accept me because of the debt, and want it to be resolved because it is involves an outstanding apartment debt. So I just called the debt collection agency and paid the debt and asked them to send me the confirmation of it being paid so that I could forward this to the apartment complex.

Was this the right course of action? They told me that they would mark it as paid but could not delete it off of my credit report. Is there anything else I should do / should have done differently in this situation? I just want all of this to be resolved as quickly as possible so I can get approved for my new apartment.
